Biomatters

Technology

Biomatters is passionate about working closely with academics and individual researchers in the biotech and biomedical sciences. There is no better way to develop exceptional software than to engage with the software development activities in the scientific community. At Biomatters we use and contribute to open source initiatives such as Biojava and the Java Evolutionary Biology Library.

Geneious Technology

Our flagship product Geneious provides a free platform, on which a diverse array of analysis tools, visualization software and data sources can be built using our public API. By providing the application framework and interoperability, Geneious gives bioinformaticians the freedom to develop smart tools, without worrying about the user interface. Geneious has a familiar interface specially developed to handle masses of data created by gene sequencers right on the desktop. With a three-pane window that puts files on the left of the screen and processes, content and output on the right, Geneious is intuitive and gives beginner users the confidence to start using the functionality right away.

Geneious is written in Java to be genuinely cross-platform and allows for easy development of plugins, extension modules and the use of freely available Java tools like Jabber and Jmol viewer.

If you are an academic software developer of bioinformatics tools, then you may want to download our Geneious Public Application Programming Interface (Public API). Our API is now available for you to write your own custom plugins for Geneious Basic and Geneious Pro. We welcome your continued input into the API as we endeavor to deliver the best possible bioinformatics software framework for the entire biological research community.

Cheesecake™ Technology

Biomatters is dedicated to providing software that address large existing inefficiencies in disease research in the post genomic era and Cheesecake™ is a core part of that vision.

Cheesecake™ is a transgenic animal management software written from the point of view of animal technology and is a browser based research system.

The browser interface allows researchers to securely access results remotely, share results within the lab or collaborate with other institutes. It opens the way for collaborate research by linking publications back to samples, with sample sharing between laboratories, meaning samples can be reused after a project finishes and publications can be accredited to a scientist after their project ends. It uses intelligent modules that identify statistical trends dynamically, and automate or manage much of the data-administration component of a scientific experimentation. Operating on a single, secure framework which animal breeding data, sample information and research data is securely shared. New sample tracking functionality can allow procedures to be prescheduled and can be customized to your workflow within minutes.

The application is web based, built on a tomcat server, runs on mysql, is written in Java and can run on Windows XP/Windows Vista/Linux/Mac OS. It has an active and ongoing evolution, in particular, Cheesecake™ v3 has created a mobile version, which allows the viewing of the database from a mobile device with a web browser, creating greater flexibility and accessibility. We are building an infrastructure that will allow the plug and play of bioinformatics data and analysis. It will revolutionize bioinformatics through mass productivity gains and by facilitating secure distributed collaboration. It does this by automating the data-management component of laboratory organism trials, while at the same time allowing a secure research collaboration environment that radically changes the efficiency with which research can be done.
